Deep shotgun sequencing refers to sequencing a region of the genome multiple times, sometimes even thousands of times. The next-generation sequencing (NGS) method enables researchers to detect rare clone types, cells or microbes that account for 1% of the original sample.
In deep shotgun sequencing, whole DNA is extracted from a sample and then randomly fragmented before NGS. Sequencing whole DNA using an untargeted method to avoid primer-dependent PCR amplification, just like amplicon sequencing, an exponential amount of data and advantages can be obtained. The advantages of deep shotgun sequencing including no amplification bias, lower false-rates than that of amplicon sequencing, higher-resolution analysis, multi-kingdom analysis (bacteria, virus, fungi and bacteriophages), and characterization (antimicrobial resistance, plasmids, virulence factors and functional genes).
Deep shotgun sequencing is often used in medical health, microbial genomics and other rare cell population analysis. It is especially used in oncology, for example, because normal cellular pollution is common in cancer samples, and the tumor is likely to contain subclones of multiple cancer cells, deep shotgun sequencing is needed to identify mutations in the tumor.
Besides, deep shotgun sequencing possesses the ability to provide detailed information on taxonomy, and the functional potential of the metagenome. This approach is incomparable for correlating with metadata, multi-omics, and other study variables to unlock the microbiome.
